Do not bake in untreated clay pots. You could line them with aluminum foil. The other choice--take the clay pots to the ceramic shop and ask them to fire a foodgrade glaze inside and over the outside lip of the pot where the bread will touch. They will usually fire on the glaze for a very reasonable price.
