Did you dip them in flour before dipping in the batter?
An easier way, famous at a local restaurant here is simply opening the pepper flat, dipping in flour, buttermilk and back in flour then frying unfilled. Put the fried pepper in heatproof dish, put your toppings on top and put in the oven until bubbly and hot. They are fabulous this way and don't soak up oil like the omelet battered ones do if the temp is not absolutely correct.
